07 klr650 problem i cant find

I bought my klr650 in feb 08 its a 07 and was crazy about it from the beginning. well now i have 7k on the dial "i work close" :} well i went for a good 50mile trip and noticed around 50mph my back tire seemed to "wobble" . So i put up a post to see if anyone had same issue and got some nice info. I made sure my forks were same height on triple tree and refilled the oil in them, I checked all my sub-frame bolts 1 was loose and since i was there i checked every bolt i could find lol then i went on to the back tire and noticed that there both in the same spot 3 lines in on swing arm but when i looked at the chain it didnt look right so i measured from the middle of the sub frame bolt to the middle of the axle bolt and it says my right side "sitting on the bike" was 1/4 in further back then the left. i didnt think they would let such a gross defect through from kawasaki so i left it and took it for a spin and it was the same so when i got home i changed the rear tire so they measured the same on both sides and the chain looked strait now the left one is 23/4 and the right is 2 1/4 on marks on the swing arm and took it for another spin. As i was going down the highway at 65mph i realized it was ALOT better i still have some wobble which i cant locate i changed my tires but took them in to get balanced and trued 1. i cant figure out why the hash marks on the sides are so different and 2 how to solve the rest of the wobble. I changed the tires after i noticed the wobble thinking it was my knobby tires so i bought continental tires and it got worse after that 3/4 of the wobble was fixed with adjusting tire but i cant seem to figure out where the rest of this stupid wobble comes from it keeps me off the freeway and from long drives when i got the bike out of my shop after winter BAM wobble started didnt notice it last summer any thoughts before i admit defeat?

No clue; something seems haywire; index marks oughta align the tire and sprocket with the frame closer (for goodness sake, the rear AXLE locates 'em, ultimately) . . . a good shop with suspension and alignment experience might be in order, it's over my head, certainly.
