Hello,
Can anyone give me a heads up. I brought my 2005 KLR 650 into service. It is running great but for some reason it now only starts when the bike is in netural, kick stand up, and clutch out.
I used to also be able to start the bike when the bike was in gear, kick stand up, by pulling in the clutch.
But now the bike only starts when in neutral with clutch out.
This is not good because if I stall it on a hill, I can not pull the clutch in and start it. I now have to put bike in netural, and let clutch out...and that is the only way to start it.
I am not sure where I should focus to fix this. Any help would be appreciated.

Possibly, I think, faulty starter lock-out ("clutch safety") switch, IMHO.

Google, "KLR650 Wiring Diagram," and/or "KLR650 Clutch Switch Bypass;" a hit from the latter:

Yep that is what it is, I got rid of mine for that very reason.

follow the line from the side stand to the box, take it apart, clean it up and lube it, should be fine.
